Boats can enter but not leave great structures.

Boats can enter great structures built partly on bridges but they can't leave if the entrance bottom left square is on solid ground. Boats are also trapped even on great structures built entirely on bridges if you use workers to enable roads on the building.

Castle on right boats can enter and leave freely.
Castle on left boats enter and can't leave.

Ah it mustve been caused by the difference of the box where you can enter the megastructure and the box where the units leave the structure. For the castle you can enter any of its 6 tiles to go in the structure and to exit youll visually see that it only comes out of the castle gate xD
